Did Crytek mention anything about Alcatraz's playline in C3? Are we still going to be one with him and Prophet? I don't know what I'll do without him, he was with me through the whole captivating campaign. http://www.youtube.com/watch?v=lOyD7SoY7LUHis voice is just so bliss.

Alcatraz IS prophet. Prophet's stored mind got integrated into Alcatraz by the end of C2, remember? Also, he probably won't speak MUCH, considering how he's a "hunter" and he's supposed to be all alone. I dunno, he might speak with Psycho. We'll probably get all our voice needs with Psycho/co-op (hopefully)

I mean, it's still Alcatraz's body and vocals, no? >.< Crytek, consider keeping Alca's original voice and maybe make him say some lines here and there throughout the campaign? Wouldn't that be awesome?

Again prophet's memories, experiences, etc are"stored" in Alcatraz. At the end of C2, you hear the words "Assimilation complete".Prophet is being integrated (or becoming a part of) Alcatraz in his mind. Which is exactly why Alcatraz saw and heard Prophet while he was unconscious after falling out of the spire and in the other parts of the game. Prophet "lives" in Alcatraz' mind.
He is still Alcatraz

Again, I know all that. What i'm asking is why in the part at the end when he answers Karl Ernst Rasch "They call me... Prophet", they use Prophet's voice and not Alcatraz's? (Would've also made a more bad ass ending)

Its because in the end its not Alcatraz talking (his larynx got busted by the gunship), its actually the suits voice synthesizer. and because its Prophet telling the suit to talk.... hey presto, Prophets chocolate coated voice.
Hope that helps
