In the beginning of the Crysis2 he said that the Ceph got inside, but I do not understand how. The Nanosuit is supposed to protect him, so how?

To be honest I don't think it matters, but maybe he tried to have sex with one of them? You never know.

He was infected while he wasn't wearing the suit. You know, he switched from N1 to N2 at some point before seeing Hargreave.

No, the suit is supposed to interact with the Ceph, but maybe Prophet lacked the tools or he got exposed to the spore when he took off his helmet

Either that or when he interacted with the Ceph during the events of Crysis 1 the first nanosuit wasn't good enough at isolating the spore/virus

Ok, but why did the suit not heal him? I mean, it can bring you back from the brink of death, yet not heal you from the virus.

The suit was never able to revert the spore until the ending of Crysis 2 where the "vaccine" was completed. Prophet didn't fear dying he feared turning into a "zombie".

And I suppose Hargreave didn't give him the syringe because he was hoping to use it on himself

That's because the virus was alien. The nanosuit couldn't deal with alien stuff before it had processed alien tissue enough. I'm pretty sure the micro-organisms in the C2 level intros are viruses and the nanosuit is trying to cope with them.

That is right but also wrong **PLOT HOLE SPOTTED**.

You see, before going to the prism Alcatraz already successfully reverts the spore at Times Square without the Tunguska Iteration, even when he failed at The Hive. Even thought it was supossed that the TI was a must in order to revert the spore and that´s why he got it later.

So, basically, the process wasn´t completed yet it worked anyway yet he got injected later anyway.

Also, another one, the suit makes symbiosis with the user (more holes here but let´s forget about those and go to the main one) and, while Alcatraz got injected with the virus directly by an alien (why, anyway?), when prophet was infected the suit didn´t react at all.

If the suit was made by Hargreave to interact with the virus and the spore it definetly should have detected it in Prophet´s body and start analizing it.
