There are quite a few threads already about it.
We play as "prophet", a hybrid from Alcatraz´s body, the nanosuit and prophets mind. So esentially we use the body of Alcatraz but the charater we play as is the old prophet.

You're oversimplifying it: Prophet's "mind" is definitely not in the suit, it no longer exists since he's dead.
All the suits are custom-made for the person who wears them, meaning the suit we play in C2 and 3 has the entirety of Prophet's genetical information, and possibly his memories. You can clearly see alien DNA being introduced to the suit and the suit taking control over it. The emerging structures aren't part of a HUMAN body, that much is for sure.
So New Prophet who is now in the suit and healthy enough to speak is not exactly like Old Prophet afterall (!), he shouldn't even be called "he", it's a computer system that CLAIMS to be a person who has already died, it's scary **** ****. We play as the suit. We play a sentient bio-machine that has adopted strains of human and alien DNA. This organism claims to be Prophet but we know it isn't!
All of this said, I doubt Crytek will dare to overwhelm players with any of the implications, realistically they'll just use vague metaphysical descriptions like "Prophet lived on through the suit", pretty much like you did.
Still, I hope we atleast get to see New Prophet's face with the mask off, just once. He should look like a frightening uncanny-valley cyborg version of the real Prophet.

We will play using Alcatrazs body, beyond that there's too many possibilities as the game and book clashed a lot :/ Maybe it'll be fixed in Crysis 3. Everything you read here are people's theories and nothing more than that.

1) This is a complete non-issue. 2) You're playing as Alcatraz in a Nanosuit which contains a copy of Prophet's mind. 2 people, 1 body. Not that difficult.

I like that explanation, one of the best I have read.

I´m not. The body belongs to Alcatraz as always. The mind, reproduced by the nanosuit, is a perfect copy of old Prophet´s personality and memories to the point not even Psycho can tell the difference and Alcatraz´s mind is sure going to be considered long gone.
All the alien DNA stuff will likely be integrated into the game as "the suit and it´s powers will develop further", and that and the suit conected doesn´t mean it´s not the body of Alcatraz anymore, it is at it´s base.
Simple? Probably, but it gives enough data to newcomers to understand the whole situation without confuse them even more.
