Just shoot them, while cloaked they are very weak. If you are asking how to do the knife or neck snap kill, get close while in stealth to your enemy and hit the melee button. Over time you will be able to see cloaked players much easier. If you are having trouble there are modules that can help but I just look for the shimmer that betrays their presence.
